Also let me remind you that in the end of REVOLUTIONS you are already able to see the next iteration of the Matrix, reconstructed after the final fight, which is the iteration that the Matrix Online happens. Machines were trying to understand the power of the One and why Trinity was so important to him. Quick Example: In the game the machines saves Neo's mind and hides it inside the Matrix, original Morpheus dies trying to find Neo but he cant because his mind is was put in a different looking body and he doesn't remember anything from his past.
